Mexico has a very efficient, cheap bus service. Most sites are accessible via that or the shared people carriers (colectivos) that operate locally. You can get to Yaxchilan and Bompak independently if you are adventurous but every travel agency in Palenque runs day or overnight trips and will also take you through to Flores in Guatemala with the minimum fuss (gateway to Tikal and a whole host of other sites that I didn't have time to visit: Uaxactun, El Mirador, El Peru, etc). The only area where I had to resort to hiring a taxi for the day were the Rio Bec sites along the road between Escaraga and Chetumal. There is no public transport there, though a taxi cost about £40 for an 8-hour day. Probably a king's ransom in those parts but it seemed pretty reasonable to me - some of the sites were along pretty dodgy roads literally in the middle of nowhere (the road to Hormiguero was apparently paved as recently as 1999 but is now a mass of potholes and has been reclaimed by the jungle to a dramatic extent - it looked almost post apocalyptic). Of course, if you were prepared to hire a car then getting to any of the sites becomes significantly easier...
